Noticed it recently and realised that all my team shop monsters have 3 rune slots oppen. Also every monsters that I have bought with gems also has 3 free slots. Is this how it goes or am I just lucky??

Yep, any monster that is bought, via gems/war coins/cash always has 3 open slots. Eggs that are won from events or crafted will get 1-3 randomly.
