So people leave the team without ever saying why. Now we have several people join the team with cooldowns. That is fine since they will be over by the time our next war starts. But I wonder if they leave does their cooldown timer start all over based on the time left in the current war?

The cooldown means the player's account is involved in a war somewhere on defense, even though he may have left that team. You can't be in two wars at the same time. When the war where he has his base on defense ends, he has no cooldown anymore. If he leaves without being in your team's current war, that has no consequence.

So would his cooldown from his previous team still be in effect?

Yes if the war in his previous team isn't over.
